First the Boy Scouts accepts gay scout leaders. The mormon church responds by complaining and causing their relationship with BSA to be strained, but tolerates it. Years later, the BSA decides to let girls join their organizatiin. Do years go by? No. Within days, the mormon church ends their relationship with the Boy Scouts. Lessons learned: Letting gays in is objectionable, but tolerable. But letting women in, that's fully unacceptable. The relationship must end right away.
I speculate that a part of the controls that the church has over its membership is held in place by how men and women are kept separated, not physically, but in the different roles they fulfill. Allowing girls to take part alongside of the boys would put that dynamic at risk, especially when the church is the junior partner in that relationship and does not set the rules. By going it on their own with their own scouting organization, the church isolates itself. They're going to get more fanatical and self-centered as an organization. Up until recently, the church always tried to be seen as mainstream. Now, they're just plain weird, mysogenistic, and bigoted.
You have to judge them by their actions, not by what they say. Church leaders will talk about the sacred role of women. They'll even tell the men that your wives are "your most valuable posessions". They don't get what they're doing to their youth by segregating the sexes and brainwashing them with different programming at such a young age.

Oh, they get what they're doing. That's why they broke from scouts. Because what scouts is (finally) doing threatens what they're doing.
Homophobia is just another form of sexism. The objection people have to gays and lesbians is that they are not fulfilling their traditional gender roles. This is why TSCC will not ever stomach same sex marriage, because temple sealings in particular are all about men as the priesthood authority and women as the possessions of their husbands.
He would have LOVED to get into Scout leadership as an adult (and would, I think, have been a dynamic and very competent leader) - but he is an atheist, and they won't accept that.
Other friends who are Scouters have told him, "Just say that you belong to thus-and-such church" (which he officially does, baptized as a child) but he feels that this would compromise his personal integrity, and he won't do that.
Never mind the fact that he is a very experienced Scout, enthusiastic, and a natural teacher and leader. He doesn't buy the deity thing, so the Scouts don't want him. It's their loss.
Right On AZSTeve, As I read your thoughts on BSA. You use terms such as "control" "Isolate" "separated" Those words jumped out at me. Cult leaders,Pimps and con artist often follow these steps in recruiting the gullible. How? They create family connections and regular meetings. They Isolate from the normal feedback structures. Create feelings of worthlessness that are tied to independent thinking. Punish vs praise.
