Ya, but until they throw the hammer down... Isn't discriminating on the basis of the gender of the one you love just as arbitrary as the number of people you love? Personally I don't mind some of the reasons why we should ban legal recognition of marriage altogether.

I'd be more worried if he were gay. Atheism might be less of a big deal, but I would still tell him what he should expect and how to conscientiously hold a minority viewpoint.
